Hello! I am processing single-end samples from the same sequencing run. I am finding that fastp correctly identifies the primer sequence on some replicates, but on others it returns:

Detecting adapter sequence for read1...
No adapter detected for read1

What might be causing this behavior?

Thank you!
Henry

Probably in this seq, your library length is quiet long, so that very few adapters are sequenced. In this case, fastp will not find the adapters.

But you can specify the adapter sequences by command line.
