VariantAnnotatorEngine currently takes a list of FeatureInputs, and creates a FeatureDataSource from scratch for each expression, causing it to reparse the entire header for each resource for each expression. FeatureManager already has the required headers.

Also, I think all of the comments @magicDGS made in here should be done.
