proxy authentication box pops under all windows

I am behind an authenticating web proxy. When I try to view a message, sometimes Thunderbird sits there forever trying to load a message. It turns out this is happening because one of the messages refers to an external item (e.g. links to an image on the web) and Thunderbird should be prompting me to enter my proxy username and password. The problem is, the proxy authentication dialog box is only visible if I minimize the windows of all programs I'm running. It seems the proxy auth box has appeared behind all other open windows. Clicking on the Thunderbird entry in the task bar doesn't bring the proxy box to the front, and there is no entry in the task bar for the proxy box. I am using "Prevent applications from stealing focus" as described here http://www.microsoft.com/mspress/books/sampchap/6232.aspx. My guess is that the proxy box isn't properly being marked as a modal child dialog box of the main Thunderbird window, otherwise clicking on Thunderbird in the task bar should bring both to the front, not just the main Thunderbird window.

This impacts all kinds of functionality, such as trying to send a message. The user interface appears fully operational, and I can compose a message, but when I click Send it sits there forever saying "Connecting to <mail server>..." with no hints as to why. After minimizing several of my windows, there is a proxy auth box waiting for me. This is particularly noticeable when I'm busy, so I've pressed Alt-Tab to switch to another program window after clicking Send. There is a definite bug in the dialog box focus code and it's very annoying. Setting severity to Major.

Nikolay or Onno, do you have proxy setup to test?

I can setup a proxy server to use for testing. I suppose the OP doesn't have the setting "Do not prompt for authentication if password is saved" checked or chose to not store the password, because otherwise you would only be prompted once?
Anyway, I immediately get prompted for the proxy password on start-up, because Thunderbird wants to load its homepage. If I don't enter my username and password there, I don't get prompted again, but get all sorts of time-outs. If I do enter my password there, all works normally and I don't get prompted again either.
I think we need more info from the OP about his setup and the steps to reproduce…

I filed this 13 years ago. I no longer use Thunderbird or an authenticating proxy.
